I keep seeing THX certified (select or ultra). What does it mean and if a receiver is not certified, does that mean it will not decode or THX has tested this for some preformance issues?
If I buy the Yamaha HTR-5660, am I going to miss something.

The certification means that the receiver (or other equipment with the certification) has met certain standards.
There's lots of good equipment (like Yamaha) out there that doesn't have the THX certification and is perhaps "better" than equipment that does.
This is called "marketing".
My Yamaha RX-V1 doesn't have any THX rating, yet it's one of the best receivers out there.

Other than inputs and wattage output, is there much difference between a $500.00 or a $1000.00 receiver (in gereral of course)?
Yeah, there can be some features different (especially component video switching capability for HD signals). See the FAQ "If only I'd have known" for some A/V receiver features to look for.
Power is typically overrated in importance. Remember that twice the watts only buys you 3dB.
